You can in fact create a script file which maps between IPA
characters/clusters and whatever character/cluster you want.

In a sense - you can specify syllable boundaries in rules (using
suprasegmental characters which carry that feature, such as stress
marks, or by the feature itself), and in the reverse applier the
possible antecedent words are limited by (optional) syllable structure
definitions.

No, beyond what is exposed in the rule syntax. The current release
doesn't allow for defining groups, but that is something that is in
the development version (not publicly available).

When I started work on IPA Zounds (a while ago now!), I couldn't find
any other program which took the features approach that IPA Zounds
uses. Since then I've just implemented those features which I think
are suitable. In short, I haven't done a direct comparison, no. :)
