Edgard, I think you misunderstand. I have a document which will be an "alphabetical" list of entries with some entries using PIE notation and some entries using IPA notation. I want help with ideas figuring out the best way to merge the two slightly different sets of symbols. The question really is: Should I pick phone*ic values for the PIE symbols and list them as the IPA symbols for those sounds? (I call this the "phonetic way"). ... or ... Should I list the PIE symbols as if they were variants of the IPA glyphs they're similar to, and order them in the same fashion as the other "variant" glyphs in the document? (I call this the "visual way").

That's a problem if I choose to go the "phonetic way", but as you say...

As I understand it they are "optional" symbols in the 2005 IPA.

The "visual way" again, then. Both your answers agree with what I've done so far, which is (for example) ... h ʰ h₁ h₂ h₃ i ɨ ɪ j ʲ ʝ k ḱ kʷ l ɬ ɭ ɮ ʟ m ɱ ɯ ɰ ...

Oh, I have a perfect font for my needs: http://scripts.sil.org/CharisSILfont As I find characters I need, I'm creating them (using http://fontforge.sourceforge.net ). When the book is complete, I have already discussed with Victor at SIL sending him any characters I have created for inclusion in the public font if appropriate. Thanks for your help!
