Whenever my parents visited Berkeley, they always let livability
win out over expense, and they stayed at the Faculty Club on
campus (which is fantastic, and the showers--MAN!  You think
you know water pressure before you step in one of those!).  It's
neither cheap nor readily accessible, but given that not much is
happening that weekend in Berkeley, rooms may be available
there:

I always remember the Beau Sky Hotel, because you pass it
pretty much everyday while attending Berkeley, and have
always wondered whether it was any good.  According to

...I would guess that it isn't.  It is *very* close to campus, and
right in the middle of South Side, where the outdoor vendors
sell stuff on the weekends, and pizza and Top Dogs can be
purchased.

It looks like the cheapest there is is the Berkeley Inn:

It doesn't look that great, but the price does seem to be right.
It is near the marina and the railroad tracks, and a long, long
walk from campus* (uphill--I'd recommend taking a bus), but
it does seem to be cheap (and is probably better than the Flamingo
Inn, which is a few blocks up, if it's even still there).

When it comes to lodging, it seems like there are three factors:

(1) Nearness to campus
(2) Price
(3) Comfort

I can tell you all about (1); (2) is something I can get facts about,
but your opinion will be what matters there; and (3) is going to
be a bit tough for me.  I've never stayed in any hotel/motel at
Berkeley (aside from the Faculty Club, when my parents visited,
because--man, those showers!  I couldn't resist), and only have
second-hand reviews from a small number of visitors.  I will do
my best, though.  I have plenty of people I can ask.

For what it's worth, the dorms will be clean and unoccupied.
It'll be like staying on campus in the dorms over spring break--
except without a whole bunch of stuff lying around everywhere.

*I have walked this distance several times before.  There's a pub
on San Pablo called the Albatross that has a trivia contest every
Sunday, I want to say.  Our linguistics undergraduate club would
field a team every week (and lose.  You'd be surprised how many
linguistics questions they don't ask...).  It is doable, but I was
young(er), and smitten (the only reason I was going to these
things was to be doing something with my girlfriend of now
four or so years, whom I'd just started courting at the time, if
that word is still used).  In the absence of even one of those two
things (in addition to being on a schedule), walking that distance
is rather unreasonable, in my opinion.
