The tonal conlangs I have so far (I intend to have more in future) all use
diacritics, including combining characters where necessary (I find such
letters as I-diaeresis-acute particularly attractive). I generally find the
techniques of numbering and using letters of the normal Roman alphabet an
ugly solution, which is why I've avoided it so far; one thing I think might
work that I would like to use at some time in the future is <h> after a
vowel to show high town, in a language where high/low is the only tonal
distinction.
