My impression that the ligature is optional, depending on how precise you want
to be. In other words, there is nothing wrong with omitting it, even in the
case of an affricate.
I'm not so sure about the German example, though. [t_s] for <z> in "zehn",
seems appropriate, but I would rather not expect [p_f] in "Pfeffer", even
though the latter is definitely an affricate as well. And what about "Katze"?
Polish is a slightly different case, because the affricates [t_s], [t_s\] and
[t_s`] behave significantly different than their non-affricated counterparts.
