Microsoft was just copying other keyboards like the Mac and Sun
keyboards, which both contain an extra command key compared to 101-key
keyboards. Some laptop keyboards do put the Windows key all the way
over there, and it is very difficult & inconvenient to use, especially
when you're trying to do shortcuts like Win-d to show the desktop. I
also find the key is especially useful on Linux/X11 for various custom
purposes that won't conflict with default shortcuts (but then, I mostly
use Sun and Mac keyboards so I wouldn't lose much if you managed to
change Windows keyboards).
