Well, i actually have a few different systems.  The one i generally use
here works like this:

alef = ' (only midword or finally when important) 2 (in roots)
bet = b
vet = v
gimel = g
daled = d
hei = h
vav = v
zayin = z
hhet = hh
ttet = tt
yud = y
kaf = k
khaf = kh
lamed = l
mem = m
nun = n
samekh = s
`ayin = ` (in words) 3 (in roots)
pei = p
fei = f
tzadi = tz
quf = q
reish = r
shin = sh
ssin = ss
taf = t

qamatz / patahh = a
tzeireh = ei
segol = e
hiriq (malei/hhaseir) = i
hholam (malei/hhaseir) = o
shuruq / qubutz = u
sheva na` (sometimes) = e


Another one i use is based on the orthography of my Judeo-Romance
conlang, using cedillas for soft bgdkp"t letters (among other unusual
features) and another one i use in my wordprocessor using the Lucida
Unicode font and lots of macros.
