To my mind, it depends somewhat on how the words are modified. If your
roots are monosyllabic, as you say, then I'd assume that they don't
inflect, and probably agglutinate; in this case I'd either stick with the
same letter type for the beginning and end, be prepared to have different
forms of affixes for attachment to different sound types, or have some
modification to your rule regarding the placement of h. (Or not... it
might work out just fine without any of those concerns.)
As to combining roots... in Rav Zarruvo (my conlang) a compound word
modifies the first root with the second (adjectives and adverbs follow the
words they modify), so (for example) a combination of blue-green would be
talking about something slightly different than green-blue. You might use
the same basic mentality, so that tree-nut (coconut) is something different
from nut-tree (coconut tree).
