I have that lexeme already defined. Standing alone, it is correctly
interlinearised. But with a prefix, shoebox tries to analyse the two
component words separately, resulting in a garbled interlinear.

Oh, and I have to use those hyphens in the lexicon - they are an integral
part of the language. I redefined the interlinear stuff to use the tilde
instead of a hyphen to indicate affixes.
