I don't know what traditional grammar would say as
regards the analysis of this, but to make things
clearer, I would paraphrase this sentence into:
I sat at my desk for a time longer than the time
represented by the hours of the day.
There you can see that the object of "than" is the
noun phrase "the time ..." , which in turn contains a
relative clause "...(that is) represented by the hours
of the day."
So, the basic structure would be:
I sat(...)for a time longer than the time (...).
which is a whole sentence with one main clause and 2?
dependent clauses.
So, you could use the word "time" in your conlang for
the object of "than" and try to construct a post
modifier of the word "time".
That's the way I'd do it.

Things being compared are "a length of time" with
"another length of time"
