This is one reason why one might want to create an ancestor language,
and let your main language be derived from it using regular sound changes.
Then you can decide on a fixed, but not necessarily optimal phonology for
the ancestor, and it should not be so hard to change the main phonology.
Just keep a dictionary of the ancestor language and generate the
descendant automatically.
Another method might be to decide on morphophonemes, which don't have to
correspond to an "actual" stage of the language, but otherwise work
similarly in how they correspond to actual sounds.
