I was thinking of this.  Maybe have two different views on a thread?
The one visible now and another, fully hierarchical one?  Something
like that?

I will probably not want to include the thread view in the same page
as the post itself, because it would introduce a lot of redundancy in
the files.  But an additional fully threaded view of each thread would
be something I could add.

Did you think of something along these lines?  Then I could put it on
my todo list.
