Well, you'll have to accept that your layout will be edited to fit the whole journal. I can't accept that each article has a layout of its own, the "patchwork style" just doesn't fit. The style of the journal must be unitary. After all, that's just normal, and all journals and magazines do the same. If by layout you mean the position of tables and figures, I understand and agree. This won't change. Same for the title of the article and its position (but size will probably be edited). But for the main text, the size and font will have to be the same for the whole document. I'm thinking of writing a package for the journal layout, to have a unitary layout which is a little more advanced that the basic LaTeX layout. I'll use the package 'fancy' which controls the tops and bottoms of pages, and will probably make a basic layout with two columns per page (which in my experience is the best as for ease to read vs. use of the page). People don't have to worry about the layout, I'll take care of that in the including of your articles. That's why I insist on getting formats that I can translate into LaTeX. After that, if you have special requirements on the layout that fit into the limits I gave, feel free to add them with your submissions. I'll follow them as much as possible.
