Yep, _med undantag för_ means literally "with exception for", and "that's an
exception to the rules" could be translated _det är ett undantag från
reglerna_.
However, _undantag_ doesn't contain a negative prefix; it's a compound of the
adverb _undan_ which means basically "away" in the ablative sense; _att ta
undan ngt_ "to take something away", and _tag_, noun related to the verb
_ta_/taga_ "take". So literally something that is taken away.
