But are [i] and [y] distinct phonemes? [i] only occurs after {b d j l m n p q t x y}, [y] only after {c r s z}, and neither one after {f g h k w}. If [i] and [y] are allophones, then the palatals can only be allophones of the velars, not the dental or retroflex series.

How about generally representing the phonetic sounds as regularly as possible: [a] as {a}, [e] and [E] as {e}, [i] and [i-] as {i}, [@] as {o}, [u] as {u}, [y] as {y}? Then {e} and {o} are almost in complementary distribution, so except for ê, you could use {e} to write both! In that case perhaps {o} could be used for [u] and {u} for [y].
