When I still ran Windows, I was quite happy with SIL's Shoebox, which
allows for all the cases you mention:

Now that I'm on Linux, I've just installed today (what a coincidence!) Kura:

I'm planning to transfer my Shoebox database (thankfully it's plain
text) over to Kura (which can use either regular files or MySQL for
its database), and then the big ambitious plan is to link Kura with my
wiki.
